Not to mention the fact that pikachu NEVER goes into his Pokeball. And if, somehow, he did, how come the ball doesn't have the lightning bolt mark?

Actually, I believe those Pokeballs create an enviroment that a the Pokemon would be most comfortable in. Plus, the Pokemon are transmitted into energy in the Pokeball.
