In the Rurouni Kenshin anime the samurai are portrayed in normal armor-free clothing, but I believe the samurai who lived in the Tokugawa era were wearing armor.
The anime takes place at the beginning of the Meiji era, where the samurai were forbidden to wield their swords, I believe that was the reason for the lack of armor in the dress of the characters.
