I can give you some pointers on what I do in photoshop. I scan in the drawing and then it should be on a layer called 'background' with a padlock next to it. (in the layers window) I double-click the padlock and name the layer 'lineart'. Then I set the layer to 'multiply' in the layers style window. (that drop down menu in the layers window with 'normal' and 'dissolve' and all that.)

After that I create a new layer and put it under the lineart one. Then I do my colouring on this layer. This way the lines don't get touched.

For tones and highlights and all that, I just create another layer and put it above the colour layer. Makes it easier to make changes and all that.
