HyelPsst! Photoshop colouring 101:

Create clean lineart. Scan large. I recommend 300 dpi.

Clean up your lineart, manipulating brightness, contrast and levels should help, and employ the eraser to nastier smudges.

Put the image in three layers: one with the lineart, one empty, and the white background.

Activate the top layer with the lineart and change it to "multiply" (the option is in the drop menu in the window column on the left, over the layer list).

Now all the white on the top layer has turned transparent.

Colour on the empty layer. The magic wand may help with keeping within the lines sometimes, but if you use it, expand the selection by a pixel or so to avoid a white line between the outline and the colour.

I like to add a fourth layer on top of the basic colours for shading and light and textures and stuff.

When you're done, flatten.
